On the same topic, there is at least one letter that is used by both NPHC and NIC but not NPC

Why would you possibly think that? .... Yup. And actually k_Slut, now that I think of it, Iota doesn't count because the Iota Theta Phi is NIC as well. Only fraternity that doesn't over lap in the 2 orgs is Omega Psi Phi.

Which letters appear most frequently in each conference?

I'm guessing Alpha shows up the most in total.

Meanwhile, there are 31 uses of Phi in the NIC, plus another 1 in the NPHC and 8 more in the NPC. That's 40 total.

I could add at least one more use each of Phi and Alpha if we were going beyond the NIC, NPC and NPHC.

Depends on whether you count # of orgs or number of appearances. Alpha appears 5 times in the NPHC, in the names of 3 orgs.

I was counting the number of appearances, but I should have said 2 additional in the NPHC. I'll correct that post.

Alpha Phi Alpha and Kappa Alpha Psi are also in the NIC, so they were included in the NIC count; that's why I said "additional" uses in the NPHC.

When it comes to just appearances in names in general, Kappa is pretty up there as well I think.
