I would have to say for the fraternities Beta Theta Pi is my choice. This is not just because of pride for my fraternity.

I think that there are a number of reasons that Beta stands out.

The Men of Principle initiative: Has been recognized by NIC as a leading example of fraternity education and method of improving chapters. The results partnered chapters have produced speak for the strenghth of the initiative.
Beta is one of the few (the only???) NIC organizations where the power is ultimately held by the undergraduates. The General Convention held annually is the ultimate authority in Beta. Throughout the year we have an Administrative Secretary and President, but their positions are more focused on keeping the organization of the General Fraternity in order, rather than passing out punishments or handing out charters.
We are one of the few organizations being asked by universities to come to their campus. Administrators and Greek Life advisors are actually lobbying for colonies of Beta Theta Pi to come to their universities (Columbia, SLU and Oklahoma State are examples).
Beta has always been a pioneer in the fraternity world, whether printing an open constitution, dividing into districts for administrative purposes, fraternity wide minimum GPA requirements for members, or printing a fraternity magazine; Beta has continually been at the leading edge of the fraternity world.
The longest continually open fraternity chapter in the Greek world is a Beta Chapter - The chapter at Washington & Jefferson College founded June 1st 1842. That's 160 years!!! Older than all but a few fraternities, and it's been in continuous operation the entire time!
I think that Phi Delt, SAE, and Sig Ep also deserve to be mentioned in terms of top fraternities nationally.

As for sororities, I think Chi Omega stands out just for being such a large organization. They seem to be very strong at the national level.
