I have to bump this because I got the boxed set the other day and think these scenes are STILL some of the best of all time:

Well, mine are a little more emo than everybody else's...
- In The Royal Tenenbaums, both the suicide scene (even though I don't like to watch the actual blood) and the scene in the tent afterwards where Margot says, "I think we're just going to have to be secretly in love and leave it at that."
- In Into the Wild, the scene at the very end when he says, "What if I were smiling and running into your arms? Would you see then what I see now?" So powerful.
- In American Beauty, when they're watching the video of the grocery bag blowing in the wind.
- In Marie Antoinette... well, pretty much the whole movie. I think it's such a beautiful film. But especially the coronation scene and the scene at the end, where you see the trashed bedroom and just hear birds singing.
- In The Matrix movies, a few scenes. The sex scene while the rave is going on in the huge cave is so hot. The whole part with the Merovingian and Persephone is really cool. The very last scene of the last movie, where the sun comes up and the Architect, the Oracle and Sati are talking in the park.
- In Eternal Sunshine of the Spotless Mind, where they're in the beach house and all the sand is pouring in as his memory goes.
And for funny scenes...
- In Monty Python and the Holy Grail: "There are some who call me... Tim."
- In Little Miss Sunshine, the scene where's she dancing at the pageant is hysterical.
- In Anchorman: "I killed a man with a trident!"
- In The Hangover, when the little Asian guy jumps out of the trunk.

I'm sure I will post later, but the scene that pops to mind is the one from A Few Good Men when Tom Cruise is questioning Jack Nicholson and demands the truth from him.

I really like the scene in "Return to Me" when Bob (David Duchovny) and Grace's (Minnie Driver) grandpa have a discussion about Grace's heart after Bob finds out it was his late wife's (Grace's heart was a transplant from her).. I wish I could find a clip on YouTube! Oh well here is the quote:
"I know that what's happened has been overwhelming. And I know it's going to take a while to sort it all out. But while you're sorting, I want you to remember that all the times I prayed that Gracie would have a second chance at life, I always knew that if God blessed us, the heart she got would have to be from a very special person, if it were going to be at home in Grace. That is an underappreciated movie. I love the whole double date in the restaurant scene...
