The movie was dissapointing. Didn't answer any questions. It's definately a set up for Matrix 4.

Maybe after the peace is ruined, obviously by a human, and the resurection of Neo (sound very biblical) to rehash the peace between man and machine. A sort of poetic theme to it, the betrayal we human can do.
