There was a clue last season. This season while Bunk was reviewing the file of Bug's father or when he questioned Michael, he made a comment (have to go back review exactly what was said) that just about confirmed it.
Bunk said "I know that motherfugger did some hanious ish to you but I know someone of your physicality could not pull something like this off..."
