When you say "run", are you hosting it on your own servers? Paying for the URLs? Updating content? Programing/coding (more than simple HTML)? Are you creating and supporting applications such as newsletter sign up and generation, etc.?
I suggest you figure out the "whats" you will be doing, and then figure out the standard amounts of time to create each "what".
You can either charge by the job (which I discourage), in which case you quote one price for everything, charge a-la-cart for each item the client wants, or provide an estimate of the total cost and then provide them with a bill at the end. Make sure that the final cost is within 15% of the original quote.
