I know there was a thread on this a little while ago - myself, aephialum, and a few others posted a bunch of places to go out in Boston.
If you can' find the thread PM me, I'll send you a list of places to eat, drink, and do everything in between.

This is the previous thread on Boston, with a whole bunch of suggestions of places to go.
It really is a great city - whether you want good burgers or fine dining, a beer or martini, a night of arts or one of sports, Boston really has everything covered.

As far as restaurants go (since the thread before dealt mostly with bars and the such). I've broken some of my favorites up into categories.
Burgers and such: Sunset, Pour House, Audubon and Cheers (Bull and Finch Pub is the correct name for the original) have the best burgers in town - good place for a burger, some nachos, a really chill lunch.
More upscale lunches and the type: Parish Cafe and Stephanie's have great lunch menus, with some very good sandwiches (Stephanie's chicken salad and Parish Cafe's English sandwich are two of my favorites). Parish also has an interesting concept - they've had some of the best chefs in Boston each come up with a recipe, and all of the recipes appear on the menu, so you get a bit of the best of Boston all at one place. Cheesecake Factory also has good lunches, and has more variety if that's what you're looking for.
Both Stephanie's and the Ritz-Carlton have great brunches, as does Zaftig's, a deli in Brookline. Try the Eggs Benedict at all three, or the Empire Breakfast at Zaftig's (in my opinion the best breakfast in town, at a great price).
Dinner - the North End is my personal favorite. La Familia Giorgio, Fiore and Artu are my favorite restaurants in the area, but you can find one in any price range that has great food. You can also do the Vinny Testa's route (Italian but in Copley, so more centerally located), Cheesecake Factory or Fire and Ice (everything is cooked on a big grill in the center of the restaurant; really a cool concept).
Brown Sugar Cafe and Elephant Walk have great Thai food (Elephant Walk has both Thai and French). If you want seafood, the Union Oyster House and Anthony's on the Pier are the places to go (Legal Seafood is pretty good, but not as good as the others.)
If you're looking for more upscale, Ajourd Hui, The Bristol Cafe and the Ritz Carlton all have excellent food, but pricey (I've only been when someone else is footing the bill).
That's all I can think of now, and I've probably forgotten a few things. One of the big misconceptions about Boston is that you need a lot of money here to have a good time. You can eat fairly cheaply though and still get some great food.

What Collin said, the North End has excellent Italian food. Try a place called Mike's Pastry for desert. I believe it's on Hanover Street. Also, try the chowdah, fried or steamed clams and lobster - true new england specialties.
Don't drive in Boston, parking is expensive and drivers are aggressive. The T will take you anywhere you need to go.
