I think the most overlooked thing is that nearly every Yankees player watched the ceremony from the dugout, and even with the beanballs and blown saves this year, it's all been 'within the rules' of those activities (obviously no one meant to hit Jeter in the head). There's a lot of respect in the rivalry now (between the players, obviously not between the fans) - it looks like the Sox breaking through was the best thing to happen to the biggest rivalry in baseball. Amazing.
