Just seemed like he was in every episode -- according to
TVTome.com , he was in 60 or so episodes, which would be about 1/4 of the total number of episodes. He rarely had more than a few lines in any episode that he was in, and he was a one-dimensional character whose relationship with the main characters did not extend beyond his crush on Rachel or beyond the coffeehouse.
Yes, it was a little odd that Ross (especially) and Rachel barely mentioned Emma when talking about her staying, but not nearly as odd as Chandler and Monica bringing the twins home from the hospital the day they were born. (And someone needed to show Matthew Perry how to hold a newborn.)
But it made perfect sense that Mike and Emma were absent in the last scene (and the twins were "hidden" in a stroller.) The show was called "Friends," not "Friends and their spouses and children." It started with the six main characters, it was always primarily about the main six characters and their relationships with each other, so it was appropriate for it to end with just the six of them.
