This totally happened to me on two different types of pills (I was actually on Alesse for a while) and I finally just found one that works for me. It is most likely that your pill is too low of a dosage to regulate your body's cycle. I would call your GYN and try and get a new kind of pill, you probably won't even have to go in; they can just call in a new prescription for you.
P.S. I found that this happened to me especially when I lived in the sorority house...I guess that living with 55 women can throw off your cycle too...it actually has some scientific proof...somethinf about the amount of estrogen and an "alpha female". My mom read in a book about it.
