Navy Pier is a big one since B96 (or KissFM) sponsors it. A lot of the hotels and bars downtown have NYE packages as well. Increasingly, a lot of the bars in Lincoln Park and Wrigleyville do the packages.
It depends on what type of environment you want for NYE. Navy Pier is the best-known, but bars and clubs downtown (River North/West Loop/Clark & Divison) also have pretty impressive NYE nights as well.
