I keep all of my make up in a very 1990's caboodles carrying case. I keep all eye make up separate from face powders, bronzers, etc. My lip gloss has it's own section, my brushes have their own section, and all the eye and lip pencils have their own section.
My eye collection is quite extensive though. Eventhough they have their own section in my caddy, I still have to stack them up in rows
To save time I try to keep them organized by color/kit family.
