I also want to know why Jacob (who is seemingly all-powerful) said, "Help me" to Locke? Maybe Ben has tied up Jacob to the chair and made him a prisoner? Or Jacob recognizes that Ben's power is leading to a "perversion" of what the Island is supposed to be about, whereas Locke has more of a sincere "one-ness" with the Island? (Ben recognized it and was threatened by it, hence his shooting Locke).
Also, remember when they first discovered Desmond in the Hatch, and Desmond was all crazy and was all, "Are you HIM?". I wonder if Jacob is the HIM. Hmmmm......
