No, I know quite a few Americans that have gone to Cuba with the US government knowing about it. But I think it may be different now since they enacted a new change in the last year or so...
Anyway, the thing is that a lot of places won't stamp your passport. So if you fly in from another country (other than the US) into Cuba, they may do you a favor and not stamp your US passport.
