How does a chapter operate when their university does not recognize fraternities?

Assuming you mean IFC-type of fraternities.

For NPHC fraternities, contact them through their national websites, as there are so city-wide, core, metro, and joint chapters.

If you're at a public school, just pretend you're recognized and get to skip IFC meetings.

If you're at a private school, tread carefully.

City-wide chapters
 
We have anticipated situations like you describe, and since we're not a campus-based organization, we will let students join their local city-wide chapters if their school is closed to new sororities, or if their school doesn't have Greek life. If there is not a city-wide chapter where they are, then they'll be the founding members of it.
